What about "%APPDATA%\Subversion\config"? This file could also contain
customized parameters: `diff-cmd`, `diff3-cmd` and
`merge-tool-cmd`[1]. I've just tested this and in case you customize
`diff-cmd`, "Compare with Working Copy" command will open the tool you
specify in this parameter's value.

At the moment, I'm not sure that I properly understand what dialogs
and commands you ask about. If the suggestion specified above does not
help, could you please specify the names of TortoiseSVN dialogs
exactly as they appear on the screen? What is the "change" dialog? It
would be great if you could specify a brief reproduction script. :)
