There are a lot of performance improvements in the Subclipse 1.1.x
releases. See:

I do not have any explanation as to why the Synch option would work
differently from the two views. If your workspace is out of date with the
filesystem, there is something on the Synch process that seems to trigger
Eclipse to refresh it, which is what those messages are. Maybe it only
happens from the Package Explorer for some reason. Might explain why not
everyone sees it.
Anyway, the 1.1.x releases have a lot of improvements and there are still
more coming in the next release.
