Maybe I could mount the Linux filesystem on the Win32 side, then svnadmin
hotcopy the "repository/project" to "repository-project". Does that make
sense?

I'm not sure. It does sound like you would want to do a dump and run

them through dumpfilter to preserve history when going for 1 repos = 1

project setup.
