They probably have different UUIDs because of the external hoster. You can check the UUID of a repository, by Right-click->Properties->Subversion on your working copy. The UUID is right in the middle.

Did you try to clear the log cache? I had the same problem as you, when I upgraded from an older TortoiseSVN release. The problem went away after clearing the log cache.
