What about the way Winmerge (www.winmerge.org) does in their shell
integration: you first browse to the first file/directory, right click
and select "Compare with...". This does nothing but remember the first
file to compare. Then you browse to the second file/directory, right
click and select "Compare".

Once you know how it works, it's quite convenient. But it can also be
confusing the first few times, unless you use very long labels for the
menu entries, like "Select first file for compare" and "compare with
previously selected file".
