I have one versioned folder on my desktop and tried it in two ways (A
and B):
A) 1) I did some changes it that folder so the modified overlay appears
   2) I did not refresh the view inside the folder so the overlay icon
      is still modified
   3) Right click > New > Folder
   4) I can enter the folder name without problems (no refresh of the
      desktop as you described)

B) 1) folder overlay was the normal green tick
   2) Right click > New > Folder works normal, no refresh

So I really can't understand how you run into trouble on new folder
creation?
By the way I'm using TortoiseSVN 1.1.3, Build 2933, UNICODE
