When the CollabNet project is live, you can bring this up on the
discussion list. I can say that the linkage of the merge client to
the rest of our desktop is intentional on our part. There are merge
options that let you perform merges based on artifacts in the issue
tracker and that part of the merge wizard requires access to the
artifacts, which requires Mylyn.

You do not have to be a full-fledged Mylyn user to use this feature,
and you do not even have to know Mylyn was installed if you do not
want to use this feature. Mylyn installs with the CollabNet Desktop,
so you do not need to already have it installed.
