One option is to use JavaSVN. It uses a Java SSH client so you do not
have this issue. It also lets you do all configuration and credentials
within Subclipse.

JavaHL launches an external client. Whether you have a Window pop-up or
not would depend on that client. One option is to use the
TortoisePlink.exe client that comes with TortoiseSVN. This is a
Windows-based client so you do not have any shell windows pop-up and if
you do need to provide credentials, a normal Windows dialog comes up.
