What version of Subclipse are you using? The latest version (0.9.106) had
a bug-fix in this area. The fix was basically that if the folder you
checked out had a .project file in it, then the checkout was using the
project name contained inside that file but the wizard was incorrectly
showing the folder name. If that were your problem, then you would have
seen the value in the .project file on the wizard and you could have typed
over it to give the name you want.
