It looks like the only difference is that our zip file is more friendly
for someone that just wants to unzip it. However, if making the zip file
in this format enables this feature I will try that for the next release
and see if anyone complains. There is nothing harmful about that way of
doing the zip file, you just have to be more alert when unzipping it to
place the extracted files into their own folder. I imagine most people
doing development could handle this.

PS - The difference in the zip files is that they use this format:
site.xml
features
plugins
And we do this:
update
|- site.xml
|- features
|- plugins
