There are actually quite a substantial number of API differences between
Eclipse 2 and 3. Your reference to Synchronize is a great example. That
is a custom CVS feature in Eclipse 2.x and an Eclipse API in 3.x. There
are tons of internal API changes in Eclipse 3.x that affect Subclipse.

Ultimately it comes down to developer support. There would have to be
someone willing to do the work. IMO, you would never see support for
Synch in 2.x, but there are certainly other improvements that could have
been made.

FWIW, I still use WSAD 5.x regularly with Subclipse without problem. I
miss a lot of the 3.x features but I still have all of the essentials. I
just use TortoiseSVN for what is missing.
