externals for entire repo.

I have a custom repo of a piece FOSS software that I use very frequently for
clients, I have been checking out the code and doing my work. the snag is
that I do have to modify the files that I am checking out but I still want
to be able to update and compare the files and stuff.
On top of that the soft ware that I am using uses a custom over rides system
that is nice. and every clients system is different. I have been leaving
that out of the version control. I don't want to do that. So what I am
thinking is to for each client create their own repo and get the other
central code base using externals.

Is that a good idea or will that just make things overly complicated?

PS, creating a separate branch for each client is not a option.
