Hooks directory and security

Hello: I use Subversion version 1.4.3 (r23084) on Solaris 9 and have
multiple repositories for each project due to security requirement.
For certain repositories I see all the internal directories such as
conf/dav/db/hooks etc while I don't see them for others while
accessing teh repository using http and apache.

I checked teh permissions and they seem to be similar for the the two
types. How should I further investigate?
