I don't share the same experience: I use cygwin and tortoiseSVN on the
same working copies and I experience only a few issues. There's only
one big issue I can think of right now, which is due to the OS
(Windows): unsupported sym links.

I gave up using SWIG wrappers with Cygwin but the CLI tools work
smootly from my experience.
