Versioning large dynamic websites

I've been searching for advice on how to use Subversion to version
large dynamic websites. By this I mean typically containing 1000's
of files, many containing server-side scripting, which require complex
webserver configuration to render.

I was inspires by Philip Greenspun's article at
http://philip.greenspun.com/wtr/cvs.html but there's little detail of
how he actively overcame some of the issues that he must have faced
with huge sites.

Would anyone be interested in discussing, or are there any other
resources anyone could point me towards?
