Can't reproduce that:
any external file or file(s) that are inside an external folder that's
pegged to a specific revision can not be checked for a commit. It's
still shown in the commit dialog, but the checkbox can not be checked.

But: the BlockPeggedExternals setting is active by default. Only if you
set it to false you can check such files for a commit.
