A network traffic recording (both on server and client, as middleboxes (firewalls) might mangle the traffic) might reveal a few cues.
Also, is there anything in the server logs?

Hi Denis
It would still be worth asking on the Subversion users mailing list. There are a lot more users and server admins on that list and someone may have seen this problem before. You'll need to give them more details of your server and network config and any proxy you have in between server and clients.

I tried SlikSVN and made checkout in command line and have the same problem. So maybe there isn't a way for the client (Tortoise, ....) to detect the problem and think that everything was ok. So back to server monitoring and trying to find bottleneck. Sorry for the bad info.
