If you rename FLY_yy.mm.dd.rev__description.sql to edit the rev, the FLY_yy part doesn't change, so there is nothing that TSVN could propagate to other files. You're changing the year, right?
In my environment (with extensions similar to .tar.gz) splitting at the first period is actually quite useful.
Whichever way of splitting is best, there will be cases when the question is unwanted. TSVN should limit the number of entries it displays, or skip the question if there are too many entries.
