Looks like both of you were right. I checked the repository out somewhere else, copied the modified files over and it worked fine.

Further investigation showed that there actually were nested directories in the Check for Modification dialog, just not the ones I expected.

No idea how that happened, but the root folder contained one file which was in a subdirectory on the repository.
Sorry for the inconvenience, maybe this spares someone else some trouble.
