The "check repository" button only checks the repository with the depth
of the working copy. So if you made a sparse checkout, omitting some
folders then those won't show up.
But if you have a full checkout, folders that were added will show up.

If you want to have everything show up even with a sparse wc, hold down
the shift key while clicking on the "check repository" button (the
tooltip of that button tells you the same).
