What I did do that fixed one of the folders in the problem was move a .svn folder into it, then move it back. I then closed the explorer window and reopened it. The overlay had changed from unversioned to out-of-date. I navigated into the folder and then back out, and the overlay was removed. I can fix the rest of the folders by doing the same, but I thought maybe that additional information might help.
