This is sometimes observed in the file pane of explorer, but usually
the cure is to press 'F5' to refresh the display. If that does not
work and the 'Check for Modifications' dialog really does not list the
file as modified (either itself or its subversion properties), please
report back here.

The folder tree view is notoriously inaccurate in displaying or
updating the icons. There is no reliable solution to get the tree view
in sync. For me, usually the following steps work:
1. collapse the tree at least one level above the incorrectly shown status
2. press F5
3. open the tree again
