Hmm, when looking at the mail headers of the first followup post in my client the headers are there and look OK:

References: <4590536.5284151240484444085.JavaMail.httpd_at_localhost>
In-Reply-To: <4590536.5284151240484444085.JavaMail.httpd_at_localhost>

I'm reading this list through news.gmane.org NNTP and have had no problems with changed subject lines so far.
