What would cause a deletion not to be really "committed" even if the dialog
box says it has been committed?

When the files are created again they show up as normal, with a green-check
overlay

I don't know what an IDE plug in is. Could you give an explanation as to how
those work and what to do about it?

A reproduction recipe would help.

Also, please check the following:

* make sure the file deletion really gets committed (you can check the
log from settings dialog->saved data->action log->show)
* when the files are created again after an update, what status do they
have? Normal? or Added?
* make sure no IDE plugin adds those files again
