Problems with commit

Hello,

  I am new to subversion. I have a repository with a
separate directories for source and class directories.
 I am using eclipse and have noticed that, sometimes,
the source files are copied into the class directory
and vice versa. I have looked on google and
subversion and tortoisesvn, but nothing seems to help.
 When I delete the source files in the classes
directory and commit, the source files in the source
directory are deleted. You can imagine how
frustrating this is.
   I am not sure what I might be doing wrong. Any
ideas?
