You can run this tool safely, it doesn't delete anything unless you
specifically tell it to do so.

I'm pretty sure all your trouble happened because of a reference
counting problem in the Windows Installer database. This can lead to
very weird looking situations, where you think it installs/removes
something, but in reality only a reference count is
incremented/decremented.
