If you want a customized installer you can do that - it's MSI after all.

Other than that, how else would you do it? If it were in the settings
dialog you would still have to check the settings on every single
machine. If you're not happy about editing the registry manually you
could produce a .reg file and disribute it to your engineers.

Also, why is the create repository function dangerous (apart from the
possible repo-within-wc bug you have found)? Trying things out on a
local temp repo is an excellent way of getting to know the tools.
There again, if they like VSS ...
