Are the files you changed in your first two commits contained in those files
which you commited with your third commit? In this case it is correct that
in total five files have changed.

Example:
Commit 1: modify a.txt
Commit 2: modify b.txt
Commit 3: modify a.txt, b.txt, c.txt, d.txt and e.txt

Update will show a.txt, b.txt, c.txt, d.txt and e.txt as updated when
updating from a working copy in a state previous to commit 1.

If this does not help, please provide an exact example.
