I don't think it would be a good idea to silently perform this. When copying from one repository to another, no information about the file ancestry is preserved.
 
I guess you could present a dialog to the user with the choice, but I wonder if it's worth the trouble?

If it's posible, I would suggest to merge the two repositories to a singe repository. That way you will get rid of the problem and _add_ tracability of your file copies. Win-win!
