Yes, you can apply a patch only to directories. And even if you don't
specify the correct dir, TMerge will try to find the correct one.
Once the dir matches the files in the patchfile, TMerge will show you a
small window with all the files the patchfile contains, and you can
apply the patch to all or just a few files - as you want.

Or, you can right-click on the patchfile itself - if it's in the working
copy where the patchfile should be applied to, you don't even have to
specify the target folder.
