I think this happens when you run the command the wrong way around.
Try this:
1. Select the directory you want to import
2. Run "Import" from the Tortoise menu
3. In the dialogue box, select the repository you want to import into.
4. Press OK
I suspect you may have selected the repository in step 1 by mistake ?
