I am experiencing a (from what I can tell) identical issue using Subclipse 1.6.18 and Eclipse Version: 3.7.0
I just migrated from a Windows development environment to a Linux VM and this was not happening in the previous setup, which was similar (Eclipse and Subclipse).
It seems like Subclipse wants to look in trunk/trunk, however I'm already working out of trunk so it shouldn't be adding the additional trunk. How an I tell it not to do that?
