The following two eclipse bugs are relevant to this problem occurring in Helios:
As noted in the bug reports, it affects all plugins, not just subclipse, and the workaround is to make the eclipse install dir owned/writable by the user who is running eclipse.
I'd add the comment that while this is an eclipse bug, that, after failing to come up with any useful hits using google, I had a much easier time finding this thread here than finding the aforementioned bugs on the eclipse site.
