I got something like that yesterday (although I am using the
development builds). It definitely was not something that happens
every time I do update though. In fact, I just did an update on my
project and that fixed it. I assume you got this from the Synchronize
view?

While we did not specifically try to fix this problem, we made a
change in how update works that should fix this. It will probably be
in the next major release though.
