I removed my folder and restarted Subclipse. It appeared that just the
loading of the JavaHL library created this entire structure. As soon as I
expanded an SSL connection, I was prompted to Accept the cert, which then
also added a file to the SSL cache.

Not sure why it would be working differently for you, but at least there
is a workaround.
