What helped me was turning on the Eclipse flag to Refresh after Build.
I'd prefer to only do this after Team Update, but it helps either way.

If you are using JavaSVN, you might try refreshing the project. There
have been problems in the past with JavaSVN and Subclipse where we do
not
recognize updates to folders have happened until you refresh.
