Thank you for the explanation. So, to change behaviour of the merge dialog
repository browser I have to delete project and its connection in
Repositories View, then create new connection that will point to repository
root and use it for checking out? Is that correct?

I would suggest to add a toolbar button or context menu item to merge dialog
repository browser like "go to repository root". It will be very convenient.

Usually one could receive an URL of a project (one that points to the
"trunk"), create repository location for it, run checkout and later will not
be able to select a branch to make a merge from. User could have no idea
that creating repository location that points into "trunk" will not allow
him to select branches to merge from later.
