You could can add that folder to the ignored files (Team->Add to ignored files).
Unfortunately AFAIK it is impossible for Subclipse to automaticcally do that for autogenerated folders, since it doesn't know what folders Eclipse will create. This is due to the plugin structure of Eclipse. You e. g. could use a third party plugin which creates a folder of that Subclipse is not aware of. In an open environment there are some drawbacks ever, as you see.

Yes, the one small complaint I have about this behavior is that adding a
local folder should be repository-neutral. If Eclipse has produced an
output folder that I never intend to commit to the repository, I now
have to perform a commit in order to record the ignore. I don't know
what the solution is but I see that as a problem.
