Yes, separating the workspace directory from the
check out directory did solve my problem.

Do you mean issue 220? If so, then what I've seen is
a bit different.

First, I have been using subclipse like this for about
3 months; it was only after upgrading to .105 (from .36)
and subversion to 1.3.0 from 1.2.3 that I noticed a
problem,

Second, the subclipse error message showed up during
a project build, not a subversion-related task,

And third, if automatic builds were on, eclipse would
hang (or perhaps just become _very_ slow) when it
started the build at initial start up time.

In any event, the error message and the faq entry
it refers to both talk about a file name case error.
An extra note in the faq identifying this issue as
another cause would be helpful.
