Yes, this is a long standing problem when you have the svn:eol-style=native
property set and you are working on a system where the line endings are not
LF.

1) You can "fix" the problem by opening the preferences and going to
Workbench -> Compare. Check the Ignore whitespace box. I have also
noticed a toolbar button when doing a compare that toggles it just for that
compare.

2) JavaSVN does not have this problem. So if you switch to it as the
adapter it goes away.

3) It has been fixed in Subversion and will be included in 1.3.
