I checked a few things and I am convinced that it is not a Subclipse problem: It also happens when I'm using svn command line. :-(
So I'll ask again on the SVN mailing list.

I do not think it is a bug, or strange. When you do Team -> Ignore you
are modifying the svn:ignore property of the parent folder of the item you
are ignoring. You cannot commit a prop-change to a folder unless the
folder is at the repository HEAD revision, meaning you have to do an
Update on the folder, due to the way mixed-revision working copies
operate.
