There might never be one. I have an open request to Eclipse to allow a
tool to provide its compare engine with a unified diff and let it build
the compare UI from that. As long Eclipse wants to do the compare itself,
this problem will likely always exist.

Yes. In the Eclipse preferences for Compare just tell it to Ignore
Whitespace.
