I had that problem, too. (Not all files were zero length, but many were.
Ones I'd moved or something.) Try dumping with the latest
fs-convert-2490 branch
(<http://svn.collab.net/repos/svn/branches/fs-convert-2490/>). That
solved it for me.

I'd also noticed that the problem occurred dumping with 2490 and loading
with 2490. So you should be able to test it without juggling versions
quite as much.
