I think that's a new one. It happened during upgrade and the aborted
upgrade should leave the original, pre-upgrade, working copy intact.
Repeating the upgrade should produce the same result.

Please show the upgrade output that leads up to this. Please describe
the state of the pre-upgrade working copy: revisions, depth,
modifications, adds, deletes, etc. There seem to be paths in the
working that are excluded by path-based authz on the server, can you
identify the paths by looking for absent in the entries files?
