I've had such issue (and still having) on one of my project hosts.
They've moved to separate hosting since initial project launch and directory
layout on new hosting is different from the one used by repository.
Not a big deal, there's still 3 major folders, just rooted under different
locations.
All I do, is i'm running "cvs update" in every of these 3 big folders, instead
of one top-level folder (yes, that project using CVS as version control, but
there's no difference in usage).
