Hod to I upgrade safely?

I am currently using subversion 1.5.6 with Tortoise 1.5.9. All of the files are in one repository file:///C:/svn_repository/

I want to update my system to svn/Tortoise 1.6.3 but I am a bit worried about the fact that my files will all be upgraded to 1.6 automatically and then everything will be screwed up.

So, do I upgrade SVN first, reboot and then upgrade Tortoise? If not then what is the best way to do this?

I have taken backups of my repository and all of my project folders.

The reason I am hesitant is I did an upgrade some time ago and it took ages to sort out the mess afterwards as I didn't do it in the right sequence.
