This sounds a lot like a hardware problem. Memtest86 is a very good
program for testing memory. I have been surprised many times in finding
bad memory to cause strange random trouble.

One example many years ago on a DOS machine. Simply copying a file
(10+MB) followed by a compare would fail at random points or
times. Didn't happen on small files.
