Yeah!! thats true.The whole purpose of repository would remain unserved if the unix file permissions wuld have been applicable in such a case.Well as a workaround i have created separate repositories to tackle the problem and in the meantime looking into authz file modification.I think we can create groups and provide directory based access in the repository using authz file provided you have fsfs support instead of BDB.

I assume your operating env is U*x.
For your requirements, I think, the dir access permissions can be set
using system commands.
