We have a similar situation (i.e, Active Directory with multiple
windows domains). We have configured the Apache2 LDAP authentication
to use the Active Directory Global Catalog Server (which listens on
port 3268 as opposed to standard 389 LDAP port) for authenticating
users across different domains.

You may need to speak to your windows sysadmin folks to figure out
which system is the global catalog server.
