Active Project

All,

Suppose that you have a project composed of numerous perl cgi's,
script files, etc., that is currently running on your server.

Can someone share how such a project that is active is kept under
version control?

Is it a matter of just transferring files from a working directory,
or is there a more sophisticated way of handling this?
